The Brotherhood have completely changed since under Elder Lyons in Fallout 3 and have become more arrogant and big headed thinking that they are the only ones who deserve to control high technology and no one else should have it. Their methods could have been handled better but the other two factions are more in the wrong
I think out of the main three (excluding the Minutemen since they don't really have a huge storyline in the end) that the Institute are the best choice
